I started to experiment with the new codec in Quicktime 7 called H.264. I re-encoded the Search & Destroy video to the same files size as the old mpeg4 version, but doubled the size of the video. It handled it well I think. This is my first try so the quality isn’t perfect, but I’ll improve it later.
Anyway, if your interested of trying out Quicktime 7 to see the quality of H.264, here’s an example: Search & Destroy video. You need Quicktime 7 and a fast machine.
Update: Due to problems with frame rate I have changed the film. It should work now.

Care to offer a few details on what settings you used to encode your video?
What was the correct framer rate/wnodw size. Did it take a long time to encode?
See my post where I am learning to deal with these issues http://cognitiveatrophy.blogspot.com/2005/05/quicktime-7-watershed-for-digital.html
